Alexandria was a Greek city founded by Alexander and expand by the Ptolemies, who were also Greek. The Agora just didn't go out of existence because the Romans took over. Greeks parts of the world basically stayed Greek.

I'm not entirely sure what direction they are going with this film. Hopefully it is not a Christianity=bad/against science and reason sort of thing.

Please do your research and come back. People always assume that Christianity is anti-science or anti-learning when in fact the first "scientists" were indeed religious individuals in European monasteries and religious centers. They described what they did as learning how God and his creations worked. There are plenty of learned individuals who are religious. Ignoring that fact, this film in set in the 4th Century. The empire may have fallen in the West but that was not because of Christianity, the Eastern half of the empire would last for another 1100 years.

The western empire fell in the late 5th century, the eastern (greek) half survived until 1453, almost a 1000 years longer.
