The scientists don't know. I read a story yesterday (think it might have been on reuters or something similar) about it, and they said they found the two after both were dead and decomposing. It's entirely possible the snake tried to eat a dead alligator, and with the crazy nervous system the alligator has, it continued to claw at the innards of the snake (even after death), causing the rupture (as is one theory in the article I read).
 
^ thats actually not completely out of the question. however, the alligator may have been near death while the snake was swallinging it and then the clawing began. Gators are well built killers, a live one would pull its pray into the water to drown or do the spin method which involves latching onto the prey and spinning at 100rpm. pretty insane 8)
